MOBI is no longer accepted by Send to Kindle and is not opened by other e-readers. Markdown is plain text that stays readable and is easy to keep in version control. MOBI is at home in Kindles too old for newer formats; MD is the usual choice for READMEs, notes and documentation.
Both the older Mobi format and the newer KF8 (AZW3) are read, with the chapters in order and the pictures embedded; a book bought from the Kindle store with Amazon copy protection (DRM) is refused because its text cannot be read.

Yes. Files up to 150 MB are accepted; a larger one is refused with a message. Beyond that the limit is your device's memory, since nothing is uploaded; a computer copes with large files better than a phone.
