A password-protected archive is refused, since its contents cannot be read without the password. An IPA is a ZIP archive with a signature. The files inside are repacked unchanged, but the new ZIP is no longer signed, so it will not install.
An IPA is the archive Apple's App Store delivers an app in. It is a ZIP holding a Payload folder with the app bundle, which contains the compiled code, resources and a code signature. An IPA only installs on devices its signature allows.

Yes. An archive can be up to 500 MB, unpack to at most 1 GB and hold up to 50,000 files; beyond those limits the page says so. Beyond that the limit is your device's memory, since nothing is uploaded; a computer copes with large files better than a phone.
