A password-protected archive is refused, since its contents cannot be read without the password. An APPX is a ZIP archive with a signature. The files inside are repacked unchanged, but the new ZIP is no longer signed, so it will not install.
APPX is the package format of apps for Windows 8 and later. It is a ZIP archive with a block map and a digital signature; MSIX, its successor, uses the same layout. A package installs only if it is signed by a certificate Windows trusts.

Yes. An archive can be up to 500 MB, unpack to at most 1 GB and hold up to 50,000 files; beyond those limits the page says so. Beyond that the limit is your device's memory, since nothing is uploaded; a computer copes with large files better than a phone.
